Hi,
I've tried to reproduce your issue using the spineboy-mesh.spine project that comes as an example for Spine. I saved the export settings in the editor and exported from the editor to export/. Then i exported from the CLI using:

It appears there's indeed a difference between exporting meshes from the editor and the CLI. We are looking into it. I filled an issue here: [3.4.01] Export from editor produces different #vertices than export from CLI · Issue #81 · EsotericSoftware/spine-editor · GitHub
